1) Although F.B.I. trainee Clarice has blue eyes, the girl who plays her as a kid is brown-eyed.
2) When Clarice finds polaroids which show the first victim naked, she doesn't hide them back inside the music box: she casually drops them on the bureau, unwittingly leaving them to be found by the grieving father.
3) Clarice, in her last meeting with Hannibal, brings him the paintings which had earlier been taken away from his cell. Moments later, once she has left, you can see that one of the paintings shows Clarice holding a lamb. However, Clarice only told Hannibal about the lambs after handing him back the paintings. Could Hannibal be so quick with a crayon?
Still a great film though.
